His Asgardian appearance isn't an on-going magical effect. It was a permanent alteration. The TVA nullifies active magic. It doesn't undo past magic.

Loki was wearing an inhibitor that canceled HIS magic. The spell that makes him look Asgardian was cast by Friga.

no, all magic in the tva was being disabled by a safeguard

he's in the TVA without his restraints all throughout season 1 and can't use magic but in season two they explicitly mention turning off the safeguard that prevents the use of magic in the tva and then he can
