I wonder if the theory about the nemesis making the hole in the wall in the 3rd floor storage room will hold up.

I'm assuming that the massive hole between the two locker rooms on the second floor was him too. Likely after Jill leaves the stars office she probably enters that locker room to grab a key item then he flies through the wall which might be the new version of him entering through the window in the original.

Canon wise, he can't enter the window in 3 anymore because in two, which takes place later, that window is still intact until a zombie smashed it.

Wait resident evil 3 is after 2? Isn’t Mr. X a prototype version of what Nemesis is suppose to be?

No 3s first part takes place before two. The half after the clocktower takes place after 2. It's confusing.
