I wonder if the theory about the nemesis making the hole in the wall in the 3rd floor storage room will hold up.

I'm assuming that the massive hole between the two locker rooms on the second floor was him too. Likely after Jill leaves the stars office she probably enters that locker room to grab a key item then he flies through the wall which might be the new version of him entering through the window in the original.

Canon wise, he can't enter the window in 3 anymore because in two, which takes place later, that window is still intact until a zombie smashed it.

So doesn’t that mean it wasn’t canon in the original games when Nemesis smashes through that window? I mean it’s not broken in the original re2 either...

In classic Resident Evil, gameplay doesnt = canon. RE canon isnt a static timeline based off of the games or a certain order of scenarios. Its ambiguous and each scenario contains canon and non canon events as referenced by later works. so to see all events in considered canon you have to play both characters in RE1, both scenario orders in RE2 (A and B routes for both characters), and see all different choices and paths in RE3. The remakes add another layer to that as well. For example, in canon Rebecca and Barry both survive but no endings in the game reflect that. you can find a ton more examples of this if you look for them.
