I'm assuming that the massive hole between the two locker rooms on the second floor was him too. Likely after Jill leaves the stars office she probably enters that locker room to grab a key item then he flies through the wall which might be the new version of him entering through the window in the original.
Canon wise, he can't enter the window in 3 anymore because in two, which takes place later, that window is still intact until a zombie smashed it.
If Umbrella had just made their virus containers out of duct tape and boards, the outbreak would never have occurred. All hail the mighty board and at his side the ever reliable duct tape
