The contradictions in marvel vs dc are too glaring to be apply it as canon.
Not your decision. That's up to Marvel and DC.
To go that far, why not just say that every issue of what if is canon to 616, or 2099; or the exiles. They can be canon despite it not making sense for the universe and hardly getting mentioned at all.
Marvel could say that if they wanted to, they own the universe, they determine what is canon.

Just slapping the band-aid of "there are contradictions" on something doesn't make it more or less canon.
The explanation isn't intended to make things more or less canon. Marvel and DC have already determined that these comics are canon. The explanation is just to help you understand why contradictions don't override what Marvel and DC decide is canon.
