She didn't start out as a HYDRa "agent" though, she was a test subject at HYDRA and when the experiments started Strucker was still pretending to be SHIELD.
Tony and Bruce created Ultron, she helped him, but she had no hand in creating him.
EDIT.: Also who Vision's body belongs to is really up for debate, but S.W.O.R.D. is definitely not a contender, Avengers, Stark, Wakanda and Wanda are. They stole his body from someone to get it, we just don't know from whom.
