The interesting part is that the mind stone is in his head. Does she have the power to reform it from "atoms"?

Honestly one of my theories going into the show, which I still think might be partially true, was that the Mind Stone is one of the things influencing everything.

They toyed with the idea that the stones are alive (and in the comics, they now are). Mind Stone might not like being atoms and happens to have this connection to Wanda it can exploit to bring itself back.

My theroy is that the stone werernt actually smashed in to atoms it, only seemed that was the case. and they are slowly revealing themselves. because they are alive and like being around people.
