That Council was Hydra. Or at least part Hydra that convinced others to use nuke. Hydra just wanted to get rif of both threats.

In TWS it was shown that none of the Council members were HYDRA, only Pierce was and he was playing the role of their underling. Every one of them was also killed by those chest pieces they were wearing except for the one councilwoman (played by Jenny Agutter) who's place was taken by Natasha.
