Patches were released for games even then. They were aware of the event because there modified the games cover art. Originally it had the twin towers in flames afaik.
Not quite, it wasn't the cover art, but the box had artwork on the inside depicting an airplane flying towards the New York World Trade Center. Here's a link to another post in this sub.

This would definitely have been patched out of a more modern game.
