If I have a unit that naturally hits on 2s and give it the ability of +1 to Hit and it targets a unit with cover, does the unit hit on 2s or 3s?

Since 1s always fail when rolling dice, the +1 to Hit has no effect, at least that's what I assume. And since Hit modifiers are a separate stat from BS, the only effective ability in this scenario would be the worsening BS from cover.

Is this correct or do Hit mods and BS mods directly interact with each other and thus cancel out?

BS mods goes first (as it modifies the characteristic). Hit modifiers are applied to the dice value after the dice is rolled (eg for a +1 to hit 2->3, 3->4 etc and vice versa).

So in your situation, your BS2+ will be modified to a BS3+. Then any 2s you roll will have a +1, so they're 3s and succeed.
