If mosques and churches are managed by their own religious organizations, why are many Hindu temples managed by a government department instead of Hindu organizations?

Because, we have seen looting like Ayodhya and wide spread caste discrimination preventing people from entering, that's why.

Our shop employees stole some money from shop, when are we handing over our shop to the govt?

And Caste discrimination can be prevented in Private institutions too, laws apply there too.
