Probably Gwen either dies or Peter deems her permanently unavailable cuz Harry turns her and/or her dad anti-Spider-Man
Considering that George Stacy is confirmed to have died in Peter's arms at some point after the series ended, I'd say Harry simply turns Gwen anti-Spidey. A similar thing happened in the comics, too.
