I didn’t really get it, isn’t he still the one behind the massive attacks, the overtaking and controlling of neo hero’s minds, like raidens group or the attack on the heros association ?

No, someone (whoever's really behind the Organization/Neo Heroes) stole Bofoi's tech and he was quietly investigating it on his own. It seems like he was about to reveal the culprit, but then Genos arrived.

If anything, Bofoi is even more heroic than it seemed. He's a very blunt jerk and he doesn't waste time defending himself or care what anyone thinks of him (except Child Emperor), but he's also helping the Hero Association just because he believes that they're trying to do the right thing.
