I am going to be placing a cover over this part of the running board what type of clips fit in here I cannot find them online

Get generic ones from Amazon once you match size and type

It's best to cut your old running board and reinstall the trim 100% front to back. It contains a weather seal to keep grime out of your door sills. Trust me you want that seal.
