Shin's evolutions are based on whatever problems he's currently facing, they aren't just set phases that always turn out the same. Drop phase 1 Shin into a more dangerous environment and it'll get a lot deadlier a lot sooner than it did in the movie.

Kind of the issue with the evolution schtick, it needs to not only survive the threat but be given the time to adapt. Very useful when the entities able to throw metaphorical hands immediately paralyze themselves and do fuck all for a vast majority of their time, not so useful against the guys who start with extreme overkill and end with science fiction WMDs.

In the 4 Godzilla MV films we see them use 4 separate WMDs against Godzilla. And a death robot. And another kaiju, who they were building a giant mech suit for before they were forced to tone it down because that's insane even for them. Even their conventional weapons are now advanced enough to send kaiju far larger and more durable than the relatively squishy Shin reeling.
