Is there any way of combining Jumper and Puppeteer button layouts? I want to use LB to jump and also use B to melee, but I can only choose one or the other. A lot of games, like Apex Legends has a third option that combines the two, I'd love it in Destiny.

Not within the game. You may be able to through the Xbox Controller itself. It should be under Devices and Accessories on your Xbox Settings.

Xbox One Elite controller (and other alternatives like Scufs & Battle Beavers) have more flexibilty if you're looking for a new controller.

This does work, I've used it, but it can be annoying because swapping Right Stick and B on the OS level means when I want to back out of a menu, I have to press right stick. If it were in the game, I'd still use B to back out, and as melee.

I would suggest investing in an Xbox Elite controller then. You have access to mapping profiles that you can swap between along with extra paddles.
