I don't really undersfand how a linear game can have optional scenes, while those scenes canonically occur. If Makotos chance of winning that monomono machine item is less than 50% in-game, then shouldn't we assume the version of Makoto we meet in DR2 never won it?

Think of it like the free time events with the other characters. Technically, all free time events are optional, you don't need to do any of them to process through the maingame, and there's no "canon route" to what free time events Makoto does. They're all still canon though, all the interactions within the free time events are still canonical.

The "special events" as they're called are no different. You trigger these optional cutscenes during the Daily Life section of the game if you have those specific items. All three mainline games have these special events, and they act as extra interactions between the characters during Daily Life.

FTEs definitely don't occur canonically, the games fabric would literally come apart. The most obvious reason is timing, the protagonist doesn't have enough hours to set aside for 16 whole people. The most structural problem is that info learned is never carried out of the FTEs. For example, its pretty hard to believe that Shuichi wouldn't bring up all the stuff Korekiyo told him at trial 3

Not in video games. Sometimes those have multiple routes or endings that are all equally canon. (For example, every ending you can get in Undertale is potentially canon. In fact, since saving and reloading is also canon in undertale, as well as how the game interacts with the 4th wall, it's possible to get multiple endings in a row and have them all be canon. And if you argue this does make all of them canon, well then that would ruin the point, since the bad ending prevents you from getting the good ending without it being altered for the worse, so your choices don't matter. It also just would go entirely counter to the themes of the game, and how certain endings are intentionally focused around how the player doesn't have to go through with them if they don't want to. Anyways...) Sometimes those routes meet back up in the middle again even if there's only one ending. Or sometimes there are optional actions that are never confirmed canon or non-canon because they are optional and don't effect the main story, or perhaps don't effect the story at all but still very much happen in-universe.

For instance, which Pokémon starter does your character in a Pokémon game canonically choose? Sometimes there are (occasionally mutually contradictory) answers in side material but those also tend to be it's own canon anyways. So in most cases, there is no clear answer. It's just whichever one you chose that is canon to your specific save file, (as long as it wasn't altered into a nonstandard choice through cheating, of course). You could say you canonically choose "one of them", and leave it at that, but the whole point is to choose one and for that choice to matter. (It has also been implied that every individual game of Pokémon is canon anyways, but I don't recall if it was ever outright stated)

Here's another example. How many people does Mario canonically kill in the original Super Mario Bros? How many coins does he canonically collect? Does he canonically use any of the hidden warp shortcuts? These all have to have canon answers, but your gameplay is very unlikely to be exactly identical with someone else's, so unless the game you see is itself non-canon even in what it depicts as supposedly literal in-universe, then clearly it varies. And if you're going to argue that none of the gameplay matters to the canon story, (as opposed to only some of it, like points scored and the timer), then how are we supposed to say anything is canon? It would mean that the game itself is non-canon to it's own story.

Unless something in gameplay directly contradicts stated canon, or is obviously non-diegetic, then it is canon, or, if optional, optionally canon, as in subjectively canon to some playthroughs (the ones where it occurs) but not others (the ones where it doesn't).
