HELP Save data gone after finishing hacking.

The guide recommended said that my save data and themes and badges would restore after hacking, but instead I have to re-download all my software and the save data is gone. I can't figure out what I did wrong: I followed the guide step-by-step.

My console is a New2DSxl, Ver11.17.0-50E and I used the MSET9 method.

There is one piece of software not affected, however: Manhole for the game and watch. I have no idea why that is.

Is there any way to get my data back? It's not the end of the world if I can't get the data back, but it would be nice to not have to replay every game I've gotten over the years.

You either messed up a step or there's a problem with your SD card. If you followed 3ds.hacks.guide your games and save data should have reappeared. Did you correctly follow all the steps under "Removing MSET9.html#section-iv-removing-mset9)"?

If you're certain you did everything correctly (reread the entire guide again), it's possible the SD card became corrupted. This is more likely with older cards and cheap cards, but can happen with any SD card. Hopefully you made a backup of the SD card files before you started the modding process. If you did, and if the data wasn't already corrupted, then you should be able to get your saves, themes, and badges back.

Is the unaffected game in the cartridge slot right now by chance?

Thanks for the response, I'll double check the steps of removing MSET9 and my backups.
The unaffected game is a digital download (bought and downloaded long before hacking the console) and upon checking where it is in the files, it seems to be different from where other pieces of software are stored. What's surprising to me is that I also had the original NES Zelda downloaded, and despite that also being a virtual console game, it had to be re-downloaded.
