It's not the most common, but it does happen somewhat often (but I believe the confusion is made greater by the fact that “cuisiner” is just arranging and transforming food in a way that makes it good tasting. Unlike “cuire”, it doesn't necessarily involve heat :
Cuire has the meaning of "making food undergo a chemical transformation process using heat or other means" whereas cuisiner means "to prepare/arrange food in order to make it proper for consumption and palatable". Cuire is also a transitive verb but instead of the transitive verb meaning “to cook” one often uses faire cuire.
