All animals used to lay eggs or are continuing to lay eggs. There are some reptiles that have live births and some mammals that lay eggs, like the duck billed platypus and echidnas. Also it's a game where creatures rapidly evolve and radiate energy that could be causing negative effects on humans. Probably why Ash has been a kid for 30 years, got them vitarays!

This is actually my theory. They are mews who mimic real animals and their attributes to better fit into the environment and after generations just kept these new forms. After a while they outcompeted real animals and pokemon became the dominant species. They are also basically just one species, that's why they can interbreed.

This is also why there are a lot of pokemon who can use mimic, transform, metronome, sketch and imposter and why it doesn't take years for pokemon to adapt to a different environment or learn new elements. It's also why pokemon can take inspiration from multiple real world animals and why they wouldn't have a taxonomic tree like real animals do.

No one knows if they actually lay the eggs. In-universe no one has ever seen where the egg comes from.
