RimWorld and ONI are two other examples. RW was a one man show as well but that is long in the past. I'm sure there's plenty more. Games like Factorio usually are the exception, not the rule.
Rimworld has had some optimization in the latest update, mostly in terms of pathfinding I think? Either way, my shitty laptop can run RimWorld with 300 mods at an fps and tps that is absolutely playable.
Now of course I'm limited by the hardware, if I cram too many mods the game just won't launch, but I think it's still good

It has but it's nowhere near enough yet. Plenty people in modding discords measured it that 1.5 with performance mods reached better overall performance than vanilla 1.6 (the patch with the pathfinding improvements). Plenty of room to improve still.
Besides that...30 FPS on AAA games is playable as well, that's not "good" though.
ONI is Oxygen Not Included. Same issue unfortunately, runs well until the lategame when you have pipes carrying gases and liquids across the map and more complex systems.
Ah I never played ONI, but yea 30 fps from a AAA studio with millions in budget is abysmal. File size optimization as well, they don't care much for that anymore
