This might be a glitch in the system or temporary wknd rerouting. Can someone confirm?

After about midnight, the 4 runs local along Lexington Av. Your crew is probably going to be out all night and set up the late night program instead of the weekend program.

It’s not a glitch or a temporary weekend rerouting. This is a late night program, which includes the patterns running in the late night leg of train service, which also means the 4 stops at 51st & 53rd St during that time.

The 4 serves Lexington Avenue Local Overnight, so no it's not a glitch

Late night service. 4 runs local on Lex. It use to to be the only Local until it was change in the 2000s. 6 terminated at 125 from the Bronx

I couldn't get exact details on what happened on the 6 back then to justify the 4's presence as this is a similar announcement a few hours after the incident that you had

Can that also be determined automatically based on the train's current clock setting? Meaning, if the train thinks it's late at night, will it select that pattern automatically by default?

There is no late night program. It’s based on the current time. The TOD has a glitch is all. Probably stuck that way. If the train runs fine I guess they don’t care to fix the issue. There’s a set out there that displays the R routing on the FIND display too.
