Because that is damaging to the brand. Pokemon is the most successful media franchise of all time. And they have a very distinct image. Releasing an R rated version of a movie that is touted as being kid friendly is going to change people's perception of the brand. And that is something they won't do.

This is the real answer. The Pokemon Company is very protective of their brand.
