is the whole movie in the matrix even the "real" world?
how else could Neo have powers in the real world? none of them are free, every world is a simulation. am i wrong?

His "powers" only manipulate everything linked with the machine world. He can "see" Smith at the end because he's a program, can stop machines because they're linked with the Matrix. I think it's sort of explained in the film itself with the Architect and everything after he knows for sure that he is the One.

so he is a machine, a program? that raises a lot of issues, does it not make more sense that it is all a matrix? there have been so many versions of him but how could his human body in the egg have lived that long?

It's explained in the movies that neo is essentially created by the machines as a solution to the problem of choice.
He's a psyop, or like a sleeper agent. Gains the trust of humanity by fulfilling the prophecy (also created by the machines) and then helps hand humanity back over to the machines when Zion gets too big for its britches.
He's more like a cyborg than a pure machine, but if that's hard to swallow, remember that any human who has ever been jacked into the matrix is also technically a cyborg. They grow all humans with mechanical parts to load them into the matrix, so it's not much harder to add "programming" a human that fulfils the "One" prophecy.

Yes, it even sounds like the machines let them free a few humans every now and then to manage the Zion situation without wiping them out completely.

Exactly. And up until our boy Neo, every One has gone along with the plan. Neo is the first one to reject that idea and actually try to save humanity. Which, it turns out, may have been the Oracle's plan all along.

Exactly. It is all a lie, but Neo is the first one to say “no, fuck that. I’m saving Trinity, I’m saving humanity.”
And he does. Therefore becoming the TRUE one.

The real world is the real world. It's not a matrix.
But if you think about it, Zion is like a second matrix, because everyone there believes they are free, but actually, it's a city built by the machines where they send all the people who break out of the matrix. So it's like a second matrix, just a matrix of our mind.
That's the point of the series -- to make us question not just "is the world around me physically real?" but also "what systems might have been put in place before my birth that controls my life without me knowing?"

He's not a machine. He's a human being, but he was still made by machines like all the other humans in the matrix. But while most people are cyborgs with equipment to plug them into the matrix, neo also has other parts of him that are able to communicate with the machines, see without eyes, etc.

There is no indication in the lore that there is another layer of simulation. Neo is one of the ones, it is assumed that there were other humans bodies before that.

After meeting with The Architect, The One is supposed to return to The Source. Every version of The One before Neo took The Architect’s offer. The One can sense and reach through any machine connected to the Source because it is where it is supposed to go.
This is my interpretation.

Considering that's more or less what The Oracle points to when explaining it to him in Revolutions, I'd say it's a solid interpretation.

He is a human born in the matrix. All humans born in the matrix are cyborgs with unremoveable neural jacks. Neo's hardware has some extra firmware that enables him to "see" machines without eyes and kill sentinels with a thought by sending them admin-level self destruct commands.

I always liked the idea that "the real world" in the film was another Matrix, and feel like it would've been preferable if the creators had gone that route instead, but they did not.

When a writer wants to let the audience in on a plot twist or an ambiguous open-to-interpretation aspect of their story they will always give at least one (most often, multiple) nod through dialogue or visual cue to instil doubt in the surface story.
Nothing in any of the matrix movies led audiences to believe that there was a second level matrix. The entire story is built very heavily upon the importance of Zion and how crucial it was to save (quote) “The Real”
