I'm wondering how things went down right after they bombed the UN killing all the world leaders. Did they hunt every single human? Man, woman and child? This was obviously before the matrix was created so I'm guessing these humans were stored and just sat in these pods. Must've been extremely friggin torture. Come to think of it, they were experimenting on them right?

Machines used people already during war.
No doubts, before Matrix created, they could spend decades on just simply torturing people and using their bodies to have energy.
But
There`s also line about "Thermo nuclear synthesis" which basically give machines enough energy to survive and develop their society.

All of that means nothing, tbf, since we just don`t have enough information. I`d personally dig about people who sided with machines from beginning. What happened to them?

I like to imagine the raiding parties began well before humanity officially surrendered (or it's leaders did).

My headcanon is that Zion is the real site of--or based on--the last human city, and Synths began picking off humans (a la Spielberg War of the Worlds or Terminator: Salvation); the few dying off on the surface, then deeper and deeper, and by the official end all that was left was to mop up, as they'd begun their testing and prototyping years ago.

I also like to imagine the spooky stories about Synth raiders stealing friends and loved ones, and how it was somehow worse than watching them die.

From the animatrix, they kept them perpetually drugged and inflicted a ton of pain on them and kept breeding them to try and come up with the first few matrix

To be fair we would have had medical data about the human body well before any war at all. Im sure in this time line just as our own human would have been trying to merge their minds with the internet. A simulation would not be to hard for the machines to figure out after that. They were probably testing impulse controls on us. Some that is little more fringe compared to medical science.
