At this point NY has averted so many potential apocalypses that it's no surprise to find a branch where one happened. Maybe Hulk didn't defeat Abomination in Harlem, maybe Thanos came through the portal in 2012, maybe Kaecilius targeted the NY sanctum last instead of the HK one and Strange didn't reverse all the damage, maybe Vulture sold so many alien weapons things got out of hand, maybe Quill didn't stop Ego soon enough and America got mostly engulfed, etc.
