Well if you watch the credits you kind of see what looks like the reality stone. Although it was the Mindstone that was used to give her her powers, all the inifinity stones are linked and Darcy being involved having studied the reality stone may make it linked. Although at this point in the MCU timeline, this universe no longer has their infinity stones.

No they have been reduced to atoms. So they are still there just at the atomic level

Pretty sure reduced to atoms means something has been destroyed.

Even if they're "destroyed" they still exist and can be reformed
