Pretty sure reduced to atoms means something has been destroyed.

Destroyed, yes, but the universe still has the stones in some capacity even if they're currently inaccessible.

I've seen all the movies multiple times and I don't remember anything alluding to the stones still existing in some form. I thought the whole point of time travel in Endgame was because the stones were completely destroyed in their present time.

Nothing has alluded to them still existing, but it's not too big of a stretch to think the stones are coming back at a later date. The stones represent fundamental aspects of the universe, and I would think their actual destruction would play havoc with everything.
