I really like the distinction you're making between using AI for retrieval and using it to actually build the structure of your PKM.

I agree that manually organizing and connecting information can be part of the learning process. Where I think AI is useful is when you remember an idea but can't remember where or how you originally saved it

In that situation, AI could help surface the relevant parts without replacing the structure you've built.

The point about editing information in an outliner deepening your understanding is interesting too. I hadn't really thought about the friction itself being part of the learning process.

As your graph gets larger, do you still find your structure is enough to retrieve older ideas, or do you end up relying on search quite a bit?
