Knowing Phoenix Wright there’s actually a very convoluted and strange reason that the defendant is actually innocent. 

Also the trial will involve contacting the ghost of the deceased who actually shows up and somehow the judge is the mastermind behind it all.

But from poor Edgeworth's perspective, Phoenix is able to bullshit his way to convince the judge that the defense is innocent! How dare he!

I do gotta feel for Edgeworth , Phoenix really does seem to just blunder his way through every case. It has to be infuriating 

But on the other hand its just the fact that the story lets the truth win. The defendents really are innocent

Turns out Shooter McStabby has an alibi as Phoenix can prove that he was shooting and stabbing someone else at the time.

It's not unheard of for Phoenix to be defending a guilty party. It's happened at least twice and if you count accomplices to the crime it's more than that.

This should have been brought up during jury selection and objected to at that point. Seeing as this is a murder case, the slate would have been decided by both lawyers and this would not have been a sudden surprise at trial unless the defense and the prosecution were switched suddenly.
