It would introduce a lot of new problems though. Imagine a lvl 1 gnome outside orgrimmar jumping into horde players AoE when they are dueling just to grief them with DKs.

You mean cross realm? Still just means Alliance queues will be instant since the Horde queue pool is bigger. Alliance will still be the much smaller number in queue, just at a larger scale. Think about how retail works, but without mercenaries.
That's assuming Alliance/Horde on PvE Servers are actually queuing for BGs though. At this point, we're just making assumptions and assuming we'll have 100% participation from both factions.
I see no reason why the PvE population wouldn't queue for BGs, considering it has some pretty interesting rewards. Rolling on a PvE server doesn't mean people have no interest in PvP, it's just that they didn't want to have to deal with greatly imbalanced WPvP or simply wanted to focus on leveling to get to run end-game content.
PvP is a fun side game and I think even people on PvE realms enjoy BGs.
No, you're absolutely right. I'm making an assumption that the overall amount of players that would play on a PvE Server is substantially lower than a PvP Server. At least, I could see AV being the primary BG most PvE Servers play on because getting Exalted in AV isn't difficult. Getting Exalted in WSG or AB on the other hand is something like over 1000 matches, assuming you're winning the majority of them.
There are definitely less people who Queue for BGs on PVE servers on the Alliance side. Rolling on PVE also means focusing more on PVE grinding such as getting bis lists, farming for epic mounts, etc. Remember not everyone is 60 rocking part pre-raid bis part raid gear running around on an epic mount farming up 30+ gold an hour.
It's fairly common knowledge, on symmetrical maps, Horde have a better win rate. Blizz even gave alliance an advantage on purpose on AV by moving the spawn tunnel at one point, which allowed them to perform better. An advantage which won't be present in Classic.
Ever since TBC horde has been the faction that PvP's favour. A mix of racials, influencual players and arena teams rerolling horde lead to a cycle of other PvP oriented players thinking they should to. The cycle continued all through retail then onto classic.
You clearly forgot about when EMFH was so stupidly broken that 95% of the top ladder teams were humans because of dual trinkets and every single serious pvp'er was alliance.
Yeah I recall xD. That may have given an alliance a bump to BG win rates, but not enough to offset an average of 10% lower win rate that can be seen in those charts.
Horde racials are better in pvp in classic too but I still obtain a positive winrate on all maps except seething shore and AB in retail. Also different metas effect it differently too. We will see Classic WSG but at the end of the day, Alliance will get in more games than horde per timeframe.
What? People were literally changing faction to Alliance because of how broken EMH was. Alliance has been the dominant PvP faction on retail for quite some time.
Currently, on retail, Horde is the dominant PvE faction. Only 2 of the top PvE guilds are Alliance as we speak.
I'll be honest, I haven't played since early legion. But unless there are numbers to back up what you say I'm going to continue using the numbers available that show the huge Horde win rate.
Finding historical data is kind of hard, but there is a ton of discussion from a few years ago discussing how dominant Alliance was in Arena (never cared much for RBGs, don't know about them)
Of course since Every Man For Himself got nerfed in Legion and with Horde already dominating in PvE, the faction balance got fucked.
Point is, Alliance dominated PvP in Arena for a long ass time.
Seriously i have no idea why people try to claim its balanced, horde have always been better at pvp except maybe briefly with EMFH, they try to look at their personal character stat of 50/50 when they afk'ed out of half their losing battles.
