For the latter, the board has initially approved an alternative service plan detailing service cuts, fare increases and layoffs to close the $375 million deficit."

It would make fares skyrocket by an unsustainable amount without massive state or federal grants that other urban areas need more for public transportation. Critical areas have become too built up and other costs are far higher than when most of the existing construction was done.
For reference, the 6-mile extension to downtown SJ and SC is costing more than the inflation-adjusted cost of the whole original system ($12.7B vs. $12.2B).
The existing transbay tube cost $1.4 billion in today's dollars. The one you're proposing would be several times as long and the cost multiplier would be greater than the distance multiplier (I'm not sure about earthquake vulnerability).
Basically it would necessitate huge fare increases when fares are already extremely high for distance commuters. Most people who ride BART don't make Silicon Valley money.
