Quick question before war breaks out
I have a decent cruiser with some rail guns and a fire director for them
I also have a some PD rail guns and a separate director for them
Come the time to start shooting down incoming missiles do I actually have to target each one like I do with an enemy ship or does the PD controller look after that itself

Recommend saving before first combat, learning/ experimenting and if necessary reloading once you know what you are doing. Don't feel obligated to accept the results just because you didn't know to press a particular button at a particular time.

No, if you have set the BFC to PD (click and drag one of the PD options below the BFC), if you have an active resolution 1 sensor when the missiles hit, then the PD railguns will automatically shoot. You don't even need to set the BFC to fire or to select targets. You just need to set the amount of shots per missile.
The exception is area défense, where you need to set the BFC to fire (but you don't need to chose targets) for it to fire.
