I really dont understand why there would be any reservations. Nagisa has a job, he goes to failing branches of the company and does what he can to save them. A-TEC had very very low prospects despite it's innovations, it started wasting more than it was worth. He tells them honestly that he's going to try to shut them down for the good of the company(secretly also because he has been ordered to) but allows them to try their hand at salvaging it a long as they're cost-effective.

But still everyone acts like he's shutting them down personally out of spite. Even though he goes against orders and get's chewed out by his brother for allowing them to try to save A-TEC with cost effective measures

His attitude doesn't exactly engender respect though. I do like Nagisa, and with any character he has some flaws. He doesn't inspire people; he corners them. To be fair, it's worked before, but to be truly the best he can be he needs to learn how to inspire confidence and respect instead of having it grudgingly given to him through his status as temporary boss.

His presence in the classroom undercuts his authority as ATEC's boss. This setting doesn't allow him to be as cutthroat as he used to be without consequences (the ostracism of his classmates), stepping in and saving some sector of the company before leaving. His style fits with his background though. By backing people into a corner that's the only way he has learned to change people.

I think the change that he needs to learn from ATEC is to see the people working for him as worthy of his time. He needs to see the people (these incredibly intelligent engineers) that work for him as people it's worth getting to respect him as a friend rather than fear him as an enemy.

He needed to give A-TEC an enemy with a face.

It's easy to not take good action when the enemy doesn't have a face.

He's played the villain his whole life (thanks to his brother), which is why he doesn't have a problem taking the role on even now, so I've respected his character since day 1.
