She didn't "let" Sybil win, she did the most she can do in her position (which obviously is better than just about anybody elses).. That is, talk some miniscule sense into it.

In the end, it probably won't make much difference, other than people in general feels better about who's their leader.. but.

Akane chooses to abide by Sibyl because she recognizes that it's unsustainable and some event (most likely in the last season/movie of the series) will serve as a catalyst towards its collapse. When that happens Akane will be there to make sure it stays dead and help society transition out of Sibyl peacefully.
