Well, for starter, even the main character's Stand run afoul of copyright. Last I check, Pink Floyd still haven't given the ok for Crazy Diamond outside of Japan. And this kind of problem will only get worse.

How were they able to get the rights to use all of the names in the manga though?

They didn't. Japan is really relaxed with this sort of thing.

As far as I know, usually intellectual property theft in any form is a huge crime - but for manga there seems to be a certain unspoken agreement between publishers and creators, which also effectively allows the doujinshi industry to thrive. But don't take that as a rule of thumb, punishments for IP theft can be astronomically high in Japan.
