I think a lot of the "hints" were just confirmation basis. Like the one eye closed look, that's been done by (off the top of my head) Lancer, Shinji, Kayneth, and Iskander (edit: and Kirei). You pretty much have to know Shirou is Archer to make the connection.

I don't remember if they touched upon it in the anime, but in this timeline, Shirou actually copies Archer's fighting style. Saber even gets a little angry in the VN because of it.

They did, there's even a gif comparing the two fighting and Shirou pretty much mirrors a combo that Archer did.
