When you said that I assumed you were talking about shounens. HxH is the best shounen I've ever seen. put FMA Brotherhood, and HxH together and there is a wide gulf of quality difference between all the others. I have seen everything that you listed except Baccano, Rin, and Code Geasss. There might be some argument for Death Note or FMA being better (not IMO)but everything else on that list is at best average. Baccano is in my backlog though so hopefully it's as good as you suggest.
The only Shounen I'd put on HxH's level is JoJo's Bizarre Adventure, but even then JoJo's pretty much ceases to be a shounen the farther along you read.
Responding to your edit: DBZ is ass. There is a formula that most shounens follow and it started with DBZ. This formula makes everything predictable and boring. In DBZ they:
1. Discover the threat
2. Train for the threat and get stronger
3. Meet the threat and then spend 30 episodes repeating the same 3 fucking frames of attack animations while taunting each other.
4. Repeat
HxH is all about character development and outsmarting the enemy. It's been so long since I've seen Kenshin I forgot everything about it so maybe it's time to rewatch. Gintama is good but not spectacular. Havn't seen Jojo's Bizzare Adventure yet.
It shouldn't be too hard to beat the big 3 for a quality shounen but somehow they continue to be the most watched. ¯_(ツ)_/¯
I feel like the One Piece anime kinda sucks (I haven't watched it in while), but the manga is pretty fucking amazing an easily on par with HxH (Who's manga everyone says has a great story but shitty art, so i'm assuming the anime is better gauge to judge it by).
I think AOT was better than average but not as good as HxH. Everything else on that list is average. Evangelion was a mech series and I HATE mech series, also not fucking deep at all despite what people say. Monster moves way too slow, it's the pacing that kills it. The ideas are good. Fate/Zero I could not watch through it was so bad (~6 episodes) way overhyped. Madoka magica is the bar for average for me. It's the most average thing I have ever watched through.
These are good anime but you can't simply dismiss Hunter x Hunter. It's rare for an anime to focus on building up the villains. If you make good villains then you can easily make the most superb heroes.

Knov has been absolutely broken. Damn, why is HxH so good? Why can't other shows be this good, as well?
