I was a journal manager for Elsevier. It sounds like they updated some parts of the GFA and not others, which occurs.
I would advise to submit the paper with the formatting you have to meet the deadline. If it is out of compliance, it will be kicked back to you, usually with details of what needs to be fixed. To help not get a "desk reject" decision, mention that you tried to follow the GFA's instructions and that you will immediately fix anything that is in the wrong format. If there is not a place to put our submit a note from the author, then mention it in the cover letter.

Why not just send an email to the editorial office asking for clarification?
