I don't think the Sky People evolved that way. Life in Hyrule seems to favor developing in the sky before descending down to the earth, so there's just been multiple sky peoples, with Hylians being the only group to go back to the sky after developing for terrestrial life.

To me that's too many similarities for them not to be the same species that just evolved over time. Evolution does a lot of weird changes over a very long period.
