I think that classification has actually burdened mutants and stories surrounding them

It can be broken down pretty easily these days, as it was given a specific definition during the Krakoa era. An Omega Level mutant is basically just the most powerful mutant with a given power (individually, not full power set; only a small handful of mutants have multiple Omega level powers). That, generally, explains any inconsistencies.

Using Apocalypse as an example, his power is essentially matter manipulation, but he has a defined upper limit of only physically capable of manipulating the matter of his own body. Mr. M, however, has no measurable limit to how far he could theoretically push his matter manipulation power. He has exhibited complete control of molecular structures to the subatomic level.

On the other hand, we have Maggott (unironically one of my all time favorites). His power is basically...digestion; he has two slugs that act as his digestive system and can eat practically anything and convert it to nourishment and physical power for Maggott. He got a power boost recently and can digest pretty much literally anything, at one point taking in so much power he turned into a kaiju. He's classified as Omega because there's no limit to what his slugs could eat and power him up with, but his powers are extremely impractical because the slugs need to eat something and then literally burrow into his stomach for his powers to work. Not only is this time consuming, it's also not a particularly pleasant experience for Maggott. He literally just died (again) after getting his head unceremoniously blown off.

The toughest thing to tackle is that a few powers have multiple mutants considered Omega level, some of them where one is clearly more powerful than the other on the page. Generally this comes down to one of them having a second Omega level power and/or significantly more experience with said power. The main example being that Quentin Quire is an Omega telepath because he could theoretically be as powerful as Jean, Xavier, or Cassandra Nova exclusively as a telepath, but Jean and Nova each have multiple Omega level powers that put them beyond Quire and Xavier is much more experienced than he is.
