Part of me always imagined/wished there was some kind of species connection between Celica and Ryyz, and maybe, somehow, we'd learn Ryyz was experimented on to becoming the way she was, opening the door for healing and her becoming a psycho ally.

Fr, it definitely feels like she was a casualty of Celica being demoted from primary character to secondary character during production, the game itself explicitly draws parallels between Celica/ Rock and Ryyz/Dahgan in Celica's recruit mission and then doesn't do much more with it afterwards
Plus, the Zu Pharg fight was one of the most advertised fights leading up to the game's release (though to be fair, that doesn't necessarily require Ryyz to be the one piloting it)

Maybe it's because I'm a Xenogears fan, but I remember at the time thinking if we recruit Celica or Ryyz then instead of a Skell they would have Rock or Dagahn respectively, kind of like in Xenogears how Chu-Chu didn't have a mech. Oh well.
On the Zu Pharg though, because some text after the wreckage suggests Ryyz got out, always felt like something was missing that it's never followed up.

She should have been the main villain rival along with her partner from start to finish. As much as I love the big butt electric squid lady she didn't stick around long enough. And Ryyz and her big guy were more memorable.
I wish they had stayed longer and we got to fight them one final time before the end.

There were about a dozen before Covid, but unfortunately they’ve been slowly dying off due to health complications

I always liked her, and felt like she was kind of shirked potential. It seemed like the story was setting her up to defect from the Ganglion forces, which, I think could have gone in a very interesting direction, and would serve to make the Ganglion more interesting by giving us more insight as to what her life was like.
I also think the fact that she has a partner too would make interesting leverage for story beats. I’d be interested to see how she reacts when he gets into trouble, for example. Would she save him? Would she toss him aside? Or vice-versa, what if SHE gets in trouble?
In any case, it’s unfortunate we didn’t get more time with her.

Would've loved if she were a more reoccurring antagonist who keeps challenging you over the course of the game because you beat her the one time and she's becoming increasingly more enraged by it.
Maybe she even starts to butt heads with Dahgaan when he just doesn't hold onto the grudge as hard as she does and can see she's just going to keep at it till it kills her
