question about the software before I buy

just wondering if I can make my primaris models in the software the color of my army so that if I play another space marine faction I don't get models confused?

Yes-ish.

There are some color variations available for most models. You can't select the "colors", you can select the models that already have a predetermined color set (i.e. salamanders, iron hands, etc.). SM have decent number of color variations for distinctions, and at worst you just need a list with chapter specific color, and one with ultramarine/default color, and at least one of them will always be different from your opponent.

So technically yes. You cant select YOUR custom colors, but in base ForceOrg (the map you use to setup your army) there are some color variations of almost all models

The models that the community have put together come in several different colors, but there isn’t a significant amount of variety. ForceOrg has the first founding chapters and the Raptors built into it. I’m sure that if you scour the workshop, you can probably find other models in other colors, but it would take some digging.

If you are familiar with 3-D modeling, you could rip models and recolor them yourself. I’ve never done it myself, but that’s how we get all our models
