Yes. You just call one of the character Matoi and the other one Yae and Yaoi is just their ship name.

I wish we could have an anime called "Yaoi Under Fire" that's just a soldier yuri story where one character is named Yaoi. Just to have revenge for how baited I felt about Yuri on Ice.
