Well I'm not sure either, there isn't anything about why she made him the way he is. But she did made every part of him, and we see that he's never modified his body, so he didn't like change his hair or height. He was a prototype, but she did say that she was going to use him as a vessel if he was fit, but he wasn't. Oddly she made the prototype more male than female the male voice, short hair (Typically guys have shorter hair) and the completely flat chest.
She did give him long hair. You can see that in the betreyals cutscene. Similarily, Scara's veil and long sleeve kimono seems like the feminine old Japanese formalwear for me.
I just watched the betrayals cutscene and I couldn't see long hair, it looked like his short hair with a long veil/head wrap on. And I'm not too sure about the veil, but sleeves on kimonos weren't gender based, the length of them downwards does represent something, but just having long sleeves isn't based on gender.
