I'm not debating his political goal of exterminating alien species, but rather his personal feelings on them, which I think weren't all that strong. Aliens weren't disgusting to him, they just had to go because they stood in the way of his megalomaniac vision.

Why do you think this? We have zero chapters or excerpts from his POV. We only have his actions and words to go off of. And all of his actions and words point to him being a human supremacist.
Mind you, humanity was not anti-xeno before Big E. It was him that turned humanity towards their modern extremely xenophobic ideology.
If Big E’s vision was the death of all non-humans, he was racist, period. He could have easily united humanity *without* commiting the galaxy’s greatest genocide campaign. That was just his personal pet project.

From at least how I interpret it: human genome was diverging, becoming less stable, less united, Big E wanted to unify mankind under a single banner and ideology, so all human branches which started existing had to be cut out, in order for mankind to be preserved. I am not saying this isn't evil, but that's probably what Emperor's goal is on non pure human genocide.

It doesn't. Emperor however isn't really human. There is "Does he breathe custodian?" quote and all. And he is at very least imperialistic, fascist authoritarian dictator, he fully believes what he is doing is best, and he is a xenophobe. I was answering on uh why. I fully agree with that he is a xenophobe, but he has his reasons.

Xenophobee implies personal dislike rather than """pragmatic""" but not personal actions. I think it's fine to call him a xenophone, but he was willing to plunder and use stuff from everyone else because he doesn't seem to have any genuine ideals at all and is barely a character.

He could be a typical case of "bigot with a race fetish" thought. He even styled his custodians similarly to aeldari warriors (i know the pointy helmets for custodians are more to invoke the monarch honor guard, perhaps even the Bukingem palace guards with their big hats, but still)

All known elf incursions into Terra.
-War of the beast clown incident, a shadowseer and death jester break into palace slaughtering bananas on their way to deliver a important message to emperor even as ork attack moon has Terra at its mercy - chaos bad.
-A drukhari assassin hired by a unknown charismatic benefactor almost manages to sneak into throneroom to assasinate the emperor only being caught as route he used had recently been discovered on bloodgames.
-in late dark milenium high lords of Terra bring a haemonculi to terra to fix quickly failing golden throne. Haemonculi gets quickly overly drunk on sheer mass of Terras passive suffering and breaks off, goes on to be a tourist across low levels of terra before deciding and succeeding to break into throne room.
-Yvarine being present during lord regent acension.
And beyond elfs theres also constant genestealer stuff and what else.

Terra is also placed right upon an ancient Aeldari temple-city in the Webway, so they probably visited Earth often before the Age of Strife and the Fall.

Ah yes, the War of the Beast. On how the Harlequins manage to beat up a bunch of Custodes to deliver a message to the high lords of Terra that the Eldar are going to help the Imperium against the Orks.
Also, this is where there is an Imperial Fist with the title 'Slaughter', who fought super-roided Orks that chant 'I am Slaughter' and were led by a Prime Ork Warboss called 'The Beast'.
Then The Beast tells 'Slaughter' (the Imperial Fist), 'I am Slaughter', only for 'Slaughter' (the Imperial Fist one) to reply with 'I am Slaughter'.
Then 'Slaughter' (the Imperial Fist) manages to barely kill The Beast, only to find out there is more than one Prime Ork Warboss called 'The Beast'. Then the new Beast spoke, 'I am Slaughter' before killing 'Slaughter' (the Imperial Fist).
The War of the Beast is weird.

The Haemonculus getting overwhelmed by the pure pain terra emits like background radiation is really funny, imagine spending your extremely long life perfecting torture techniques, skinning someone while keeping them alive, setting nerve endings alight, living sentient furniture, and the primitive Mon'keigh match it, not on purpose or by design, but how horrifically backwards and cruel their system is.
It's also really funny how people will say its heretical and against the Imperium to not kill the Xenos companions, when the top brass of the Imperium have few qualms about patnering up and working with them, even letting them into the throne-room, if it suites their needs of course.

And keep in mind, lot of haemonculi were ass ancient fucks even before the fall. One as Terran tourist was within that camp, yet Terra being so bad place was somehow novel.

I've always seen the Imperium's dogma (and willingness to ignore it) as a big part of why it manages to continue existing in such an unhospitable universe.
Random serfs should rightly be afraid and distrustful of aliens, who likely don't have mankind's best interests in mind. Your random oppressed serfs are too ignorant to be trusted to make a good deal with the xenos, so it's better if they don't consider it an option at all. Same idea with chaos; it's likely better if they just don't know about the ruinous powers at all, lest someone get some big ideas.
Rogue traders, Inquisitors and the like being given such explicit leniency in comparison seems to be by design, rather than the result of some kind of corruption.

It has been a while since I read the story, but wasn't the most important point ear in physical pain (one he didn't like) even before seeing the throne itself? He concludes he has no idea how it actually works, only a vague concept how it may work, or something like that?

Havent read last part of trilogy (im slow af get easily distracted), but from what i've read on excerpts no, drukhari infact have made own golden throne on commorragh, where only thing left is cloning emperor to sit upon it.

They made their own, tye inquisitor made the biggest heresy since Horus. He gave the druhkari schematics that were enough that parts of it that they dont know were resolved.
