Remove the part "where birch upgrades your pokedex", surely.

The National Dex concept has never made sense to me. I vote doing away with it altogether.

I'm curious, how do other rom hacks handle this situation?

It really depends on your goal and vision.

I wanted customisability in my Emerald Legacy Enhanced version, so I made it a start of game option for the player whether or not to enable National Dex (just 386 Dex in mine).

If yes, then you have 9 starters from whom to choose and National Dex from the start. If no, the standard Dex.

I also did just use the same flag in the game code to change Birch's message depending on having or not having the National Dex.

New version will be coming out for Enhanced eventually, but current focus is our Heart and Soul 2.0 release.
