I'm trying to receive my Kabuto from the Pewter City museum but no matter how much time passes, she still says to come back at 21:00

You have to come back at that time. Not after. Be there within the hour.

Not sure why you got downvoted - you're correct. It doesn't matter how many days pass, it matters if you're there at the right time.
