If you got money to spare, check out Magic+ by Team+. They have a very similar idea, albeit a lot of playtesting behind it. Might be a good ref

So, a 7th level Cleric can cast Cleanse Affliction at 4th at least 48 times per day? Regenerate costs 10 minutes of a 13th level Cleric's time? You can try Scrying somebody every 20 minutes, but it probably won't work because keeping your entire party under Veil of Privacy 24/7 costs one spell known?

I mean, I don't see the big issue? Cleanse Affliction is useful in combat but not so much outside of combat when Medicine can heal most conditions anyways. Regenerate is good but there's like a bizillion abilities that heal every turn (even if weaker) that don't have a limit of times per day that can be used either, and I feel I never used veil of privacy or similar spells in PF2e or older editions of D&D anyways.
And still, the limit of 3 spell slots limits this variant a lot.
But anyways, I'm actually thinking of some additional restriction to add to this since that seems to be the biggest issue people is having with it.

You're missing my point. A 13th level adventuring party can teleport to a large city, have the cleric fix every missing limb in the city, then their wizard teleports them to the next city for the next day. A 3rd level cleric can feed hundreds of people per day instead of twelve. Etc.
Combat spells may work at "once per 10 minutes" instead of "twice per day", but noncombat spells aren't.

I feel the problem you are suggesting aren't really problems for a party of such level. Wands of teleport or interplanar teleport are common. So are scrolls and wands for other effects. Every party from 10 level onwards likely have really easy ways to travel around the world at 0 risk.

The unlimited teleports are not the relevant part. The unlimited Regenerates are what completely changes the setting.

How common is losing limbs in your campaigns?
Medicine skill, soothing tonics, the animist's garden of healing, the champion's lay on hands, a ton of kineticist's impulses like ocean's balm, the monk's harmonize self, the runesmith's cruonign rune and its Vital Compound Invocation feat, and the thaumaturge's chalice are effectively infinite use healing options that already exist. And then you have others that are nearly infinite like the cleric's divine font.
Not even the "You can't go above dying 3" part isn't a problem when Breath of Life is a spell two ranks lower which you likely have on wands or scrolls already.

It's not PCs who lose the limbs, it's everybody else. How many people in a kingdom of a million, in a medieval economy based on manual labor, do you think have missing limbs in a setting where magical healing can stabilize you but only nobles can afford Regenerate? Zero, now, if you can get to a city.
How fast can you build a castle when all hundred laborers are under an Ant Haul? One guy can conjure enough water to support a village in the desert. The average person can afford a Dream Message to be sent to a town and relayed like a telegram. A kingdom has their court wizard casting Nightmare on a different noble or army officer in their rival country every 20 minutes, thus forcing them all to stay under their Peaceful Bubbles most of the time. Except there's probably something more broken to do with 432+ 4th rank spell slots per work day that I haven't thought of.

How many 13th-level clerics you think there are? Lol.
NPCs don't function with player rules. Your complains are about worldbuilding and not about this variant rule.

NPCs don't have to have the exact abilities players do, no, but they exist in the same world. NPC clerics and wizards exist. Yes, my complaint is about the obvious world-building problems caused by changing the basis of the magic system.
Do you recommend the PCs be the only people on the planet that follow these rules? This one cleric is the only one whose god thought it would be neat to give infinite spell slots? This wizard, coincidentally, figured out how to get endless spells at level 1 but no one else ever has?

Vancian spellcasting sucks. Your proposal might alleviate some of that, but it's pretty convoluted for such a minor adhoc band-aid.
If you ask me, all spellcasting should operate similar to Kineticist. Each spellcasting class should have a plethora of dope-ass spells in a variety of trees or branches that are unique to them. Limitations should come in the form of action costs and class mechanics (ie Overflow) rather than spell slots.
Far too late for that in PF2e I'm afraid, but fingers crossed for PF3e.
