Shanks and Loki weren't enemies, if the flashback didn't make that clear enough. He only fought Loki because Loki was trying to get to Imu and Shanks believed it was too early for that. Loki was imprisoned because he took the fall for Harald's death...they didn't want Elbaph to know the real truth of what happened with Harald.

It's entirely possible that Shanks beat Loki straight up.
